About 15 hours in Nocturne, finished DDS1, several hours in DDS2. I don't like the DDS series, the theme of Karma (Buddhism?) is cannibalism!? What the hell!? DDS1 surprised me and made me vomitted at the beginning, had to stop for awhile. Nonetheless, I finish the game several months later..
I am also a few hours into Shin Megami Tensei I and Shin Megami Tensei II. Those are SNES games. Never seen Shin Megami Tensei Nine in the stores.. Shin Megami Tensei if.. is like the beginning of Persona.. I don't really like the Devil Summoner series.. I got several hours into Raidou Kuzunoha the first game and started the second game.. Generally, I played most of the Shin Megami Tensei titles and spinoffs, as well as Atlus games.

Digital Devil Saga is my favorite SMT game. Getting branded and being part demon and eating other people was awesome.
After that it would probably be a tie between Strange Journey and Devil Survivor. I like in those games who there is demon summoning software and demons show up in the real world(or atleast appear to, havent gotten far in either game)
Persona would bring up the rear. I like the social links and the school setting and the hidden hour but the danger feels more confined. Strange Journey and Devil Survivor put very large groups of people at risk which makes it more intense.

Nocturne is definitely my Number One Favorite!!!!1 but after that it gets a lot harder. Digital Devil Saga and Eternal Punishment are up there, though.

1: Nocturne. I played this after looking for it for years and years.. I never once imagined it would be as good as I had hoped. But it was.
2: DDS1&2 are tied. Both were equally good, although I was slightly more enamoured of 1.
2: Devil Survivor. DeSu was the best mix of action and story I've seen yet in the series, and Abel is awesome.
Actually... No. That's right.

I still haven't get to the route decision in Nocturne or even the battle against Dante.. Perhaps, Nocturne is one of the better games.. I need to spend more time on it..

I'm a complete noob when it comes to SMT, so I wouldn't have that much to go off of.
I have persona 2: eternal punishment on my computer and it's great so far. I've heard a lot of people saying it has terrible gameplay, but it has the most interesting "realistic" gameplay of a game of it's kind that I've seen so far.
Admittedly, the tarot card system was confusing until I realized I just had to level up enough to be able to use new ones.
Graphics are great, and I love the personas. Especially helios.
Aside from that, I know that I'm getting SMT: strange journey on my birthday from my girlfriend, and I'm pretty excited..don't know what game to get after that, though.

While I already have plans to expand on other SMT games, by far, I'll have to put Strange Journey on top, given the Hollywood cliches and that End of the World Special it had as plot devices.
Yes, I do eye either DeSu or Nocturne, especially with the latter having Dante with it.

For me:
1.) Nocturne
2.) Strange Journey
3.) DDS 1/2 (so far, but still haven't finished DDS2)
Overall, I think Nocturne outclasses everything. My only gripe is that dumb Pyro Jack mini-game. Other series like Devil Survivor are also good though.

'Nocturne' is my number 1 followed by 'Eternal Punishment'
@Iris: I thought I was the only person in the world whose favorite SMT is 'Nocturne' xD

1) Nocturne
2) Digital Devil Saga 1&2
3) Shin Megami Tensei I
It would be like that... I like those... why Shin Megami Tensei I? I like the story even though being in the SNES doesn't let the story be fully tell... I would like that SMTI would get a remake with 3D models... keeping the first-person dungeon crawler... they could show the 3D models when a cutscene takes place... that's just my opinion ^^

Shin Megami Tensei III: Nocturne all the way, I have over 200 hours in that game. Have also played Persona 3: FES, DDS1, Strange Journey, SMT1, Persona 2: Innocent Sin, like them all, don't know if I could put them in a particular order.

Nocturne, cause it's the best game ever made.
DS2 and DDS2 comes afterwards.
That would do my Top3 I guess.

1: SMT1 (I loved the story and concepts)
2: SMT3 (Better than 2)
3: SMT: Persona (It made tarot cards cool again. Come on, who didn't go buy a deck after playing that game?) *NOTE: Not referring to "Revelations: Persona" They screwed the pooch with that one*

That's a difficult choice .. I haven't played all, though :/
For me it would probably be:
1. DDS 1/2 (they just belong together)
2. Persona 4
3. Devil Survivor
4. Nocturne
5. .. can't decide on that ..
Nocturne is damn awesome, but it has its slow moments .. I found most boss fights too easy, too. I can see its awesomeness, but it isn't number one for me.

My favorite is Strange Journey.
Devil Survivor and SMTII as runner ups.
Edit: Actually after reading all the other posts, I'm surprised that no one has mentioned SMTII at all, it was a pretty controversial game for it's time. I loved the story in that game... Everyone's b*tching about Earthbound not getting a re-release, well i'm part of the small cult that hoped and prayed (and B*tched) for this game to get the treatment that Front Mission recieved on the DS. And when Strange Journey was announced that's what I originally thought. Good thing it wasn't like that cause Strange Journey exceeded my expectations.

Oh just noticing. The theme of Karma does not refer to Buddhism, but Hinduism - being endlessly reborn and trying to break through that cycle by earning "no Karma at all" .. which is why I myself find it quite amusing to earn Karma as exp.

My number 1 would be Nocturne, easy, with a comfortable number 2 in P3: FES. The one SMT series I haven't been able to get into are the Raidou Kuzunoha games, I dig the setting and stories but the gameplay itself feels awkward for me. Other than that, I haven't played a game in the series I haven't enjoyed.

1. Devil Survivor
2. Persona 3
3. Nocturne
4. Strange Journey
5. Devil Survivor 2
My top 2 games are nearly tied, but I loved the DS story a little more than P3. I still have a lot of SMT games to play though as those 5 are the only ones I've played besides Persona and Persona 2 IS (which I loved!) And I'm only about halfway through with Strange Journey and it just keeps moving up the list! Seriously, awesome game!
Also, I'm stuck using my iPad for the time being because my computer is broken D: but I was browsing the app store and saw that SMT 1 and 2 were available for 14 bucks each! Does anyone know how these games play on the iPad? I will happily pay the price if the games are playable (I usually hate IPad,iPhone, etc games) but I've been wanting to play the originals forever! Worth it yay or nay?

1. SMT: Persona 4
The game that brought me into the series and holds the most memories for me... even though its tame compared to the other Mainstream SMT games its still my favorite.
2. SMT III: Nocturne
Other than the fact I was stuck on the Matador for TWO YEARS.. I really enjoy how the story, atmosphere, characters, and soundtrack come together to create in my opinion the perfect SMT game.
3. SMT: Persona
The dungeons suck and negotiation is sometimes impossible but the charcters and story line as well as the (then) unique concepts of Persona's redeem the game in my eyes.
4. SMT: Digital Devil Saga 1
The combat unique and well the whole clan vs clan thing's pretty awesome
5. Persona 3
I've beaten this game about 4 to 5 times total on both the PS2 and PSP so it should probably be higher on the list but the characters and story kind of burnt out for me so I'll just stick it at 5
